Most books argue for a position. This one also argues against its own side, in the places where the popular case does not hold.
Each correction below follows the same shape: the claim as it is usually made, why it fails, what settles it, and the stronger argument that was standing behind it all along. None of these is a concession for its own sake. A claimed proof that a knowledgeable reader can puncture does more damage to belief than making no claim at all.
Why it fails. Wax cells start closer to circular. The hexagon emerges as soft wax flows and neighbouring cells press together under surface tension. Physics supplies the shape for free, and soap foam does the same thing without anyone crediting the foam with mathematics.
What settles it. Surface-tension behaviour of heated wax, reproducible in any lab.
What replaces it. What physics does not supply is the builder. Wax glands secreting on demand, cells held to a consistent size across thousands of repetitions, comb tilted nine to fourteen degrees so uncapped honey does not run out, walls thinned to a precise fraction of a millimetre, and colony-wide temperature control holding the wax exactly workable. The tilt in particular solves a problem about the behaviour of a liquid that no bee has ever had stated to it.

Why it fails. Almost none of it survives a measuring instrument. The navel does not divide the body at 1.618. The nautilus grows on a logarithmic spiral, but not that one. The Parthenon and Mona Lisa claims depend on choosing your landmarks after the fact.

What replaces it. Phyllotaxis is real: sunflower seed spirals genuinely follow consecutive Fibonacci numbers, because that packing angle is the hardest to approximate with a fraction and so spaces seeds most evenly. And the larger fact is stranger — mathematics invented for its own sake keeps turning out to describe a universe it was never aimed at, which Eugene Wigner called a gift we neither understand nor deserve.

Why it fails. It stores fat. The follow-up claim — that the camel converts that fat into water — is also misleading: burning fat does release water, but taking in the oxygen to burn it means breathing harder, and in dry desert air the camel loses more water through its lungs than the reaction produces. In heat the net result is a deficit.
What settles it. Camel respiratory water loss measured against metabolic water yield.
What replaces it. The real water engineering sits elsewhere and is better. The camel tolerates a swing in body temperature that would hospitalise a human, which spares the water it would otherwise spend sweating to hold a fixed number. Its red blood cells are shaped to survive rehydration that would burst ours. Almost nothing about the animal is a feature it has or lacks; everything is a setting, and the settings sit at values that look chosen.

Why it fails. Migrating birds carry redundant systems: a star compass, a magnetic sense, a sun compass, landmarks. Knocking one out does not ground them. The argument simply does not apply here, and a test you only apply when it returns the answer you want is not a test.
What settles it. Displacement and sensory-deprivation experiments across multiple migratory species.
What replaces it. The monarch butterfly. Its route from Canada to central Mexico takes more generations than any single butterfly lives, so no individual has flown it and returned to teach it. The insect arriving in a forest it has never seen is running a program it could not have learned from anyone who completed the trip.

Why it fails. They are not. Raise a young indigo bunting under a planetarium sky that rotates around the wrong star and it will orient to that star instead. No map is inherited.
What settles it. Stephen Emlen’s planetarium experiments, 1960s.
What replaces it. What is inherited is a rule — find the point the sky turns around and treat it as north — which then has to be calibrated against a real rotating sky during a specific window of early life. That is a more demanding claim, not a weaker one: the rule and the learning period have to fit each other, and neither is any use alone.

Why it fails. Iron genuinely was forged in dying stars and scattered by supernovae — that part is settled science. But reading “We sent down iron” as a coded description of stellar nucleosynthesis is more weight than the wording carries. The same verb is used elsewhere in the Quran for things that do not fall, including cattle and blessings.
What settles it. The Quranic usage of the verb itself, read across its other occurrences.
What replaces it. Restraint. A claimed miracle a knowledgeable reader can puncture does more damage to belief than no claim at all. What the verse does give is an invitation to notice iron’s might and its benefit to people, and the science that followed has made both of those larger rather than smaller.
Chapter 13, The Material World · Read the full argument
Why it fails. The Earth is not a closed system. Energy pours in from the sun, and where energy flows, structure can arise for free. Hurricanes, convection cells and crystals are all real order produced by raw energy with nobody arranging it.
What settles it. Basic non-equilibrium thermodynamics.
What replaces it. Energy produces pattern, not purpose. A snowflake repeats one rule; no hurricane has ever written an instruction manual. The distinction that matters is not order versus disorder but order that repeats versus information that specifies — and turning energy into coded information requires a system that already knows how to read the code.

Why it fails. Partial resemblance does reduce predation. A prey animal that is slightly harder to pick out is caught slightly less often, and that is enough for the gradual account to work.
What settles it. Predation-rate studies on imperfectly camouflaged prey.
What replaces it. The leaf insect, where the argument is not degree but forgery. It does not merely resemble a leaf; it carries imitation blemishes, false vein damage and asymmetric bite marks — details that copy the flaws of a leaf rather than the leaf. Counterfeiting damage is a different kind of claim from being hard to see.
Chapter 7, The Insect World
Why it fails. Costly signalling is well understood: an expensive display is hard to fake, which is exactly what makes it informative to the female. The cost is the mechanism, not an objection to it.
What settles it. Costly-signalling theory and its experimental record.
What replaces it. The peacock spider, where the question becomes information rather than cost. The display is a precise choreography of fan, legs and vibration held in a brain smaller than a pinhead, and both parties must hold the same convention for any of it to mean anything.
Chapter 7, The Insect World
Why it fails. The fossil and geochemical record does not support simultaneity. Oxygen-producing life ran for a very long time before oxygen-breathing animals existed, and early oxygen was toxic to the life already present.
What settles it. The Great Oxidation Event, roughly 2.4 billion years ago.
What replaces it. The atmosphere is a regulated quantity rather than a lucky one. Oxygen sits near 21 percent, held there by a feedback loop in which fire itself is the regulator: too much oxygen and fires burn more vegetation, cutting oxygen production; too little and vegetation accumulates and photosynthesis rises. The very thing that makes high oxygen dangerous is what prevents it.
